Das Protein IGF2BP1 (insulin-like growth factor 2 mRNA binding protein 1) ist ein konserviertes RNA-bindendes Protein, das die Stabilität, Lokalisierung und Translation von RNA reguliert. Allerdings sind die Mechanismen unbekannt, welche die Inkorporation des Proteins in zelluläre Kondensate kontrollieren. Mit Hilfe von Proteomik haben wir festgestellt, dass S181 in einer unstrukturierten Verbindungsregion von IGF2BP1 stress-abhängig phosphoryliert wird. Durch in vitro Rekonstitution konnten wir zeigen, dass phosphomimetische Mutationen in unstrukturierten Linkerregionen, S181E und Y396E, die Formierung von Ribonukleoprotein-Kondensaten mit IGF2BP1 beeinflussen, ohne jedoch dessen Bindungsaffinität zu RNA zu verändern. Interessanterweise reduziert die phosphomimetische Mutation S181E, welche sich in der ersten unstrukturierten Linkerregion befindet, die Formierung von IGF2BP1 Kondensaten in vitro und in Zellen, während die phosphomimetische Mutation Y396E in der zweiten unstrukturierten Linkerregion die Größe und Dynamik dieser Kondensate erhöht. Durch die Kombination von NMR-Spektroskopie und Molekulardynamik-Simulationen haben wir untersucht, wie diese phosphomimetischen Mutationen die Formierung der IGF2BP1-Kondensate beeinflussen. Diese Experimente konnten aufdecken, dass die erste Linkerregion mit Hilfe eines RGG/RG-Motives unspezifisch mit RNA interagiert. Diese Interaktion wird durch die S181E Mutation geschwächt. Bemerkenswerterweise interagiert die zweite Linkerregion mit den gefalteten Proteindomänen von IGF2BP1, was durch die Mutation Y396E vermindert wird. Mit Hilfe der Kombination von RNA-Immunpräzipitations-Sequenzierung (RIP-Seq) und Transkriptomik konnten wir zeigen, dass die phosphomimetischen Mutationen in Zellen die Interaktion von IGF2BP1 mit RNA beeinflussen und das Transkriptom verändern. Unsere Daten verdeutlichen, wie Phosphorylierung Netzwerke von Interaktionen mit geringer Affinität in unstrukturierten Linkerregionen moduliert und so die Formierung von Ribonukleoprotein-Kondensaten und den RNA-Metabolismus reguliert. In Kollaboration mit der Versteeg Gruppe habe ich darüber hinaus untersucht, wie die Interaktion mit RNA die Ubiquitinierung und dadurch die Funktion der antiviralen Cytidin-Deaminase-Familie APOBEC3 moduliert.

The insulin-like growth factor 2 mRNA binding protein (IGF2BP1) is a conserved RNA-binding protein that regulates RNA stability, localization, and translation. IGF2BP1 is part of various ribonucleoprotein (RNP) condensates that regulate RNA metabolism. However, the mechanism that regulates its assembly into condensates remains unknown. By using proteomics, we demonstrated that phosphorylation of IGF2BP1 at S181 in a disordered linker is regulated in a stress-dependent manner. Using in vitro reconstitution, I found that phosphomimetic mutations in two disordered linkers, S181E and Y396E, modulate RNP condensate formation by IGF2BP1 without impacting its binding affinity for RNA. Intriguingly, the phosphomimetic S181E mutant, which lies in linker 1, impaired IGF2BP1 condensate formation in vitro and cells, whereas the phosphomimetic Y396E mutant in the second linker increases condensate size and dynamics. We combined NMR spectroscopy and molecular dynamic simulations to investigate how phosphomimetic mutants impact RNP condensate formation by IGF2BP1. These approaches revealed that the first linker binds RNAs non-specifically through its RGG/RG motif, an interaction weakens in the S181E mutant. Notably, linker 2 interacted with IGF2BP1’s folded domains, and these interactions were partially impaired in the Y396E mutant. Combining RNA-immunoprecipitation sequencing (RIP-seq) and transcriptomics approaches, we found that the phosphomimetic mutants impact IGF2BP1’s interaction with RNAs and remodel the transcriptome in cells. Our data reveal how phosphorylation modulates low-affinity interaction networks in disordered linkers to regulate RNP condensate formation and RNA metabolism. In a collaborative project with the Versteeg lab, I investigated how RNA binding modulates the ubiquitination and, thereby, the function of the antiviral cytidine deaminase family APOBEC3.
