In dieser Arbeit werden 3D-Pharmakophor-basierte Strategien zur Bioaktivitätsvorhersage untersucht, indem Multi-Instanz-Lernen (MIL) mit einem Pharmakophor-Kernel (PK) kombiniert wird. Der PK vergleicht Mengen an Drei-Punkt-Pharmakophoren – basierend auf Label-Matching und distanzbasierter Ähnlichkeit – über mehrere Konformere eines Moleküls hinweg. Auf dem BACE-Datensatz übertrifft PK etablierte 2D-Deskriptoren (ECFP) sowie 3D-Deskriptoren (RDF, TGT), sofern ausreichend Konformere und Trainingsdaten vorliegen. Zudem zeigt die Evaluierung unter datenarmen Bedingungen eine überraschend robuste Leistung des TGT-Fingerprints. Unsere Ergebnisse unterstreichen den Wert einer expliziten Modellierung molekularer Flexibilität, wobei die Nutzung des Pharmacophorkernels jedoch einen hohen Rechenaufwand erfordert. Zukünftige Arbeiten sollten vielfältigere Datensätze berücksichtigen und die Auswahl der Konformeranzahl optimieren. Zudem sollte der PK auf umfassendere Subgraph Matching Kernel ausgeweitet werden, um das Training von Machine-Learning-Modellen zur Vorhersage von Bioaktivität mithilfe von 3D-Pharmakophoren weiter zu verbessern.

This thesis investigates 3D pharmacophore-based strategies for bioactivity prediction by combining multi-instance learning (MIL) with a Pharmacophore Kernel (PK). The PK compares sets of three-point pharmacophores - including both label matching and distance-based similarities - across multiple conformers of each molecule. In comparison with established 2D descriptors (ECFP: Extended Connectivity Fingerprints) and 3D descriptors (RDF: Radial Distribution Function, TGT: Typed Graph Triangles) on the BACE dataset, PK can outperform traditional methods when sufficient conformers and training data are available. Furthermore, we investigate the performance of our models under data-scarce conditions and report a surprisingly robust performance of the TGT fingerprint. Our results highlight the importance of explicitly modeling molecular flexibility, although the use of the pharmacophore kernel comes with significant computational costs. Future work should focus on more diverse datasets and thorough conformer count selection. It should also extend the PK to more general subgraph matching kernels, further improving the training of machine learning models for bioactivity prediction using 3D pharmacophores.
